I scrubbed some sap off my flooring with an abrasive sponge and discolored patches of it. What can I do to match the color again? Or will this finish be able to even out the tone?

Buffing the surface with a nylon pad usually brings back the original color, then applying the floor finish will bring back the sheen. Here's a link to the Marmoleum repair guide:
