Generally, people choose early on in their projects whether they want to stain their wood (and thus be able to see the wood texture through a transparent color or clear coat) or paint their wood (and thus cover it with a flat opaque color). Based on the specific wording of your question ("can I just paint on top of existing layers of this penetrating sealer"), it sounds like you wish to stain your wood (With PolyWhey Exterior Penetrating Stain) and plan to later paint over the stained wood with paint. If this is the plan, for the best results, yes, you should sand off the stain, prime the wood with a primer, then go over the primer with paint. If you skip these steps, there is a chance that the paint will stick to the stain film and not the wood, and flake off shortly after drying.
