Can thinset be used over concrete that's sealed with the penetrating sealer? Would it interfere with the adhesion?

No. Once concrete is sealed with GBS Penetrating Concrete Sealer, thinset will be unable to chemically bond with the substrate. The only way to remove the sealer would be by mechanically grinding it off or chemically with some strong acids.
