There was an unexpected rainstorm about 12 hours after applying the second coat, and now there are some water marks sealed into the finish. Would you recommend sanding it again and re-applying another coat?

Yes. Unfortunately, we confirmed this with Vermont Natural Coatings and there is nothing you can do beyond sanding this down to the bare wood and starting over with two coats. Keep your eye on the weather forecast to make sure you do not run into the same issue again.
