For the exterior of the raised garden beds, we recommend the Vermont Natural Coatings PolyWhey as it is both a penetrating water proofer and creates a durable coating on the surface. It is a stain and sealer all in one, and will provide UV protection (which the exterior penetrating water proofer would not). For the interior of the bed, the part covered by soil, we recommend the AFM SafeCoat Dynoseal. It is a waterproofing membrane that prevents moisture intrusion from the soil into the wood (guarding against rot) and stops leaching of tannins or chemical treatments in the wood from getting into the soil and your plants roots. This has become a very popular product for raised garden beds.Neither of these are organic products, but they are non toxic and will protect your wood, your soil (and by association, your veggies).
